Hi, how do I change the position of the indictor used to show a running app?

The indicators are 'on' the icon.

The second one is of a Mac, how do I make the indictors positioned a bit to the bottom?

You need to enable icon reflections (but you can adjust the size of the reflection). Currently running indicators are only displayed on the space used by the icon and its reflection.
