This is my setup :

3 Monitors (all different sizes). I have one dock snapped to the side or top for each screen.

I have "Prevent maximized windows from overlapping the dock" and "always above other windows" selected for my docks. These settings only work for the primary screen. The others the windows maximize underneath the docks.

Also another question: Is there a setting so that the application clicked launches in the same screen/monitor as the dock? Or should it be doing this anyway.

Currently Winstep can only reserve screen space on the primary monitor, as you have discovered. I'll see if I can fix this for next release as well, but, even if not, it's on the to-do list.

As for starting the application on the same monitor as the dock, there is no mechanism to accomplish this, as it is up to the application itself where it will open. Some always open on the primary screen, others remember their previous position.

Don't want to sound pushy, but how about moving the application to the source dock screen once its opened? Could be a setting for each button. "move this application to the same window as this dock on open" or something.

Not saying that it can't be done, but it's not as easy as you make it sound: imagine your primary monitor has a higher screen resolution than the secondary, you will now be trying to move a window into a space smaller than it will fit. Other applications will probably not like being moved without user intervention, and so on.
