I bought Ultimate several weeks ago and have not had any success applying the license so that I can use sub-docks. I have sent several emails to support@winstep.net, but have not received a response.

The instructions were a little confusing as they say I should be running the ‘Ultimate’ version and not the ‘Extreme’ or ‘Free Versions’. However, I only see 2 download options available on the website for ‘Free’ and ‘Extreme’. I tried both of these versions several times, following the installation instructions, but nothing has worked.

I am running Windows 8.1.

Anyone have any ideas before I contact my credit card company for a refund?

I think you're confusing Nexus with Winstep Xtreme. You bought Nexus, so you have to download Nexus, obviously. The two download options you see as "Free" and "Extreme" are under the "Winstep Xtreme" page, and that is not the product you purchased, according to your description.
In any case, in the e-mail which contained the activation key, there should also be a link for you to download the correct installer.

Let me be a little clearer about what I did.

I had downloaded Winstep Nexus software from the link (Products > Nexus > download) which 1) only had 1 download option, and 2) took me to CNET for the download. After my evaluation I decided to upgrade to Winstep Nexus Ultimate (sub-docks) and went back to the site to purchase.

On the Winstep Nexus link I elected to buy "Ultimate" (Products > Nexus > Buy Ultimate). When selecting this option it immediately shows you a comparison between these 3 products.
- Winstep Nexus Ultimate
- Winstep Extreme Basic Edition
- Winstep Extreme Full Edition

I elected the Winstep Nexus Ultimate and paid for the product.

After several days I received by key. However, it didn't have a link to another Nexus Ultimate download. After I couldn't apply the key based on the instructions, one of the "troubleshooting" items said the below.
2) Make sure you are indeed running Nexus Ultimate and not
Winstep Xtreme or the free version of Nexus: the About tab
should show the 'Nexus Ultimate' logo.

That got me thinking there is another version I should have downloaded. The about tab shows me running the "Nexus" product. Can I get the link to download the correct version of Nexus Ultimate somewhere?
