I only recently started using Nexus Ultimate so I don't know if I'm doing something wrong or if there's a setting that needs to be changed or if this is just something that can't currently be done.

When I have a Windows Explorer window open, and I want to drag and drop a file into (for example) a Chrome window to upload it to a website, before Nexus I could drag the icon to the taskbar on to the icon of a running program and it would bring up that program's window so I could drop the file into it. Nexus doesn't seem to behave that way. Is there a way to change that?

Nexus also does that.

Of course, for it to work first you must have the dock set to display running applications, then you drag the document over the icon of the running application until the live preview pops up, then drag the document over the live preview and hover. The latter is what will bring that specific application''s window forward.

You can also launch documents with a specific application by dropping the document INTO that application's icon (the icon will "flash" to let you know that it is ready to accept the document)
