I think the key here - please correct me if I'm wrong - is the term 'Regular Shelf'. Some of the shelves in WorkShelf are NOT Regular shelves (for instance, the Desktop shelf), but rather shelves displaying the contents of physical or virtual folders in your computer.
The contents of non-regular shelves are ALWAYS displayed in alphabetical order (virtual items first, then folders, then files), which means dragging an item into the Desktop shelf will NOT place it where you just dropped it, but rather where it belongs alphabetically.
Other Virtual Shelves (for instance, Control Panel) are fixed content and do not even accept dropped items (neither does Explorer, by the way).

Ah, yes, know issue. Unfortunately that's all 32 bit applications get when enumerating the contents of the Control Panel through the shell (in other words, this is actually a Windows issue - I think Microsoft could have done a better job in terms of backwards compatibility with 32 bit applications, but I guess backwards compatibility is not too high on their priority list these days).
Here is how you can get around this issue:
1 - Create a new, Regular, Shelf and name it Control Panel.
2 - Open the Windows Control Panel in Explorer.
3 - Select all items in the Control Panel Explorer window and drag them into the new, blank, Control Panel shelf.
You can do the same with NextSTART: just create an empty menu instead.

Hmmm... Nobody ever complained about this, but I see your point. I'll see what I can do about this while Winstep Xtreme 8.8 is still in beta.
On a related note, the next version changes the rules a bit in terms of WHEN to auto-collapse the shelf and docks, which might automatically resolve your issue: on 8.5 the shelf and docks hide automatically, after a user-specified delay, when you move the mouse pointer away from them. On the upcomming 8.8 release, both the docks and the shelf hide automatically ONLY when another window has the focus.
